Alignments are given in the following formats:
- allfilled.chain.gz   Chains of co-linear alignments produced with lastz, axtChain, repeatFiller and chainCleaner
- net.gz               Pairwise alignment nets, produced from the allfilled.chains
- net.maf.gz           Pairwise alignment nets converted into maf format
